Lanayru Desert

Save at the Bird Statue in the southern corner of the desert. The rocks around the mine cart track hold a Timeshift Stone. Activate the stone to create some vines on the eastern wall. Climb the vines to find an Ancient Flower.   Use the hand grips to scoot across further to the west and you'll find a small cave leading to a Chest with a Goddess Plume inside. Sweet! Note that theres is an object buried in the sand here. You'll need to return here for a Side Quest to get Fun Fun Island operational much later. Drop down into the basin below. It is filled with Ampilus enemies -- truly formidable rolling electric shells. You have two decent options for killing them. One is to hit the red portion of the Amplius when it emerges from its shell at a great distance with your Slingshot.
 This will stun it, allowing you to get in close and stab it to death. Another method is to repulse its charging attack with your shield. You will have to time your nunchuk jab perfectly to stun it -- and, of course, do NOT attempt this with the Iron Shield. Also in this area you'll occasionally spot the incredibly helpful Tumbleweed. You can pick these up with your Bug Net -- they are a useful Treasure for upgrades. A Chest on one of the walls to the north contains a Tumbleweed as well. You cannot get the Goddess Cube here now, so focus on the two cages by the wall here. You can use the position on the wall by the Chest to get on one of the cages. From here you can toss bombs into a cage and expose a Timeshift Stone. Toss another bomb in to activate it. This will create a lush bubble around the cages, exposing two Technoblins. These enemies have electrical prods, which you don't want to make contact with. A counter from your shield should help make them vulnerable to attacks. Alternately, a Slingshot pellet can stun them. Once you kill all of the Technoblins, talk to the robot in the cage and he'll give you the Hook Beetle. This very awesome upgrade to the Beetle allows it to pick up items and drop them. You can pick up Bombs now, which is a very useful technique for killing enemies. For now, check out the quicksand regions to the west. You should identify the sculptures with bomb vessels in them lining the sand. To get bombs into the baskets these statues hold you will need to use the Hook Beetle. Send it towards the tops of the trees nearby with Bomb Plants growing atop their dry branches. Grab the Bomb by flying into it, then head for one of the statues. Hit Z on the nunchuck to switch angles while flying an you can easily drop bombs into the baskets. Use this technique to make a path across the quicksand. In the next area you can swipe a Bomb Plant with the Hook Beetle and ram it into the giant, annoying birds called Hroks. 

Goddess Cube

The Ampilus shells can be used as stepping stones in the southeast sea of sand. Use the Hook Beetle to hit them with bombs -- but stay far away. They are only useful as stepping stones if they are in their starting positions. You should be able to barely make it to each Ampilus shell. Use this technique to reach the Goddess Cube on the southern side of the area. This opens a chest south of Skyloft with a Heart Medal inside. Cross the sand sea and save at the Bird Statue. You can back track along the ridge here to push a mine cart into a convenient position for a shortcut. The next sand sea has a current that will carry the Ampilus shells -- with you on them. Nail the creatures with Hook Beetle Bombs and you can ride the shell to the distant islands. Once again, you can back track along the perimeter of the level to get to a mine cart that can be pushed into a shortcut position. Enter the eastern door to get to the Temple of Time.

Temple of Time (Exterior)

Save at the Desert Gorge Bird Statue. Look for a Timeshift Stone atop a rocky point to the north. You can hit this with the Hook Beetle to create a bridge across the gorge. Use the Beetle to chop down any Deku Babas in the way and then kill the Technoblin on the middle platform. You can collect an Ancient Flower here, and another Ancient Flower on a platform tot he east -- just send your Beetle to retrieve it! Now, send the Hook Beetle inside the volcano-like cone to the west and hit the pink switch to open the gate inside. Send the Hook Beetle to the very top of the cone with a Bomb and drop it straight down (hold Z and then press A) the cone to hit a Timeshift Stone. Now you can use the mine cart to cross to the far west. Watch out for a Deku Baba on the ceiling of the volcano cone. Your old pal Gorko is on the other side by the collapsed entrance to the Temple of Time. Talk to him and then use the Hook Beetle to carry bombs up to the tops of the spires with rock clumps on them to the north. Under one of these is a Timeshift Stone. Activate it and you'll see a robot in the path of a mine cart. You'll have to kill the Technoblins in the area to move the robot. The robot will not only move, but also "upgrade" your map to show past structures in the area to the east. This helps immensely, because it shows the structures obscured by sand you can safely walk on without sinking! 

Goddess Cube

Push or ride the mine cart to the edge of the Timeshift Stone's effect. Another Stone is across the gorge. Activate this with the Hook Beetle and get in the mine cart. Charge a Skyward Strike and hit the Goddess Cube as the mine cart passes it. You don't want to miss this one, either, since a Heart Piece is inside the chest it opens on Beedle's Island in the northeast of the sky. Before leaving through the area's northeastern door, send the Beetle up to the Timeshift Stone above the area to create a small green platform to the south. Send the Beetle here to pick up the Ancient Flower.
